How can I define which areas are to be clear on my transparent business card?

Any area that is white will be transparent.

I just received my clear business cards but they are not clear?

You need to peel off the thin protective layer of film. This is on all of your clear cards to protect them from being scratched while being packed and shipped. We do our best to always deliver to you high-quality products and this was the best way to protect them.
